Manga: Running on Empty
We have an MC who is facing a personal crisis in his life, when he's suddenly abducted by an unknown man. While on the run from the law, both these guys develop a strong bond between them, which could also be viewed as an extension of Stockholm Syndrome.

A man who has a troubling relationship with his father, is kidnapped because the kidnapper wants something from his father.

Manga: Yondaime Ooyamato Tatsuyuki
Both of these feature a yakuza theme and manly men. Also, and the main reason I make this recommendation, is that both mangas share a strong element of unpredictability. The story doesn't go the way you initially think it will. The characters don't behave the way you expect, nor do they take on the roles you think they will at first glance. It's refreshing, surprising, and endearing.
