the boy love of course...not to mention it was written by the all female manga group clamp and as it was written by them the style matches what a girl likes I guess.

Because the serial magazine was ASUKA, a shoujo manga magazine. Also, it had a hint of BL elements.

The way Kotori pines after Kamui.

According to an interview with Ohkawa, the readers hated Kotori (they thought she was a person whose only appeal came from being cute) up until her death, which horrified most people.

But speaking more widely, X/1999 is classified as a shoujo because it ran in a shoujo mag. Narratively speaking, it has a lot more to do with shoujo than shonen; there's a greater focus on characterisation and relationships as opposed to fights.

There's also all the cute guys, fanservice of cute guys and BL, as well.
