Well, it is pretty obvious that this anime has both harem, school and Giant monsters in it and I need not explain further, except in one anime the guy's harem focuses on two girls, while the guy's harem in another anime is more on his sister. Also when it comes to setting the guy in the other anime is the only thorn among the roses, while the guy in the other anime is a rock on a hard place. Also, one was more on the sci-fi side while the other is more on magic.
What the two have in common:
Both have the same plot where it involves inter dimensional Kaiju's who came in to destroy the world and it is up to a group of high school students to fight them, both were also shown at the same season and have the same amount of genre, However, in JMnF the MC involves a lone guy in an all girls school who happens to have the same abilities that the girls have, while the MC in STnWB is set in a coed school and guy have a rather unique ability that other students don't. They were both shown in the same season, except one was more entertaining than the other, while Seiken Tsukai no World Break does deal with giant monsters, it was mostly focus on the girls fanservice, while Juuno Mujin Fafnir was more on the cute side.
