Charlotte really reminded me of both seasons of Tokyo Ghoul combined. From the way in which certain group are targeted (sometimes in a very cruel way) for what they are and how the main character tries to take the burden of putting an end to that on himself. I found the Ken/Touka and Nao/Yuu relationships to be quite similar. Also both anime had at times a sad/desperate/tragic tone to them.

Hiding as unearthly. Though Tokyo Ghoul and Charlotte have different tones, both feature an MCs who is brought into a world of their kind in which they have to live with the disturbing truth of their kind.
Tokyo Ghoul follows Kaneki and his experience as a ghoul and how he has to hide that from humans who wish to hunt ghouls down, Charlotte is the same, where students with superpowers have to keep their powers hidden from others who wish to do harm to those with powers.
While Charlotte is a nice relaxing school drama anime with supernatural elements, Tokyo Ghoul is a deep, dark horror anime
