Both are a utopian world of our modern society with two groups fighting each other for their own truths. While Dr. Stone has more comedy elements and is more "family friendly", the story of Shinsekai yori is way deeper and darker.
Both shows deal with a global catastrophe set in our era that ultimately causes humanity (or what's left of it) to regress hundreds of years technologically, while being set in the distant futures and the surviving childten in the future set to seek why such a thing has happened.
