I believe scores and ratings should be based on Impact and Context.
Impact as a result of animation quality, voice acting, music, plot and direction.
Context refers to how well the anime performs within the scope it sets for itself.
For example, a family-oriented movie that is able to capture audiences of all ages will get a higher rating than a psychological thriller that has a predictable plot, despite the fact that the themes found in the latter is probably more "deep" and mature than the former.
Another example is the shounen/harem genre. Usually, they get rock bottom scores. But hey, for all intents and purposes, did it succeed at delivering well-animated and directed fanservice? If yes, then great!
As long as it has positively influenced your thoughts, emotions and understanding of life and the world around you, it deserves your appreciation regardless of how others may think otherwise.
