they do still exist but this is just an alternate world where Tomoya chose not to involve himself with Nagisa.

Most likely. It's a visual novel, the route changes depending on your choices the Clanned speicals/Ovas simply adpat some of those alternate changes

It probably does but don't think too much about it. It's just a what-if story of when tomoya never met nagisa.
