| Archer is Shirou's future from another timeline. The grail can summon servants from any time or timeline so Archer was summoned because he had Rin's pendant which acted as a catalyst for his summoning. He doesn't want to kill Shirou he just regrets that he chose the path that he chose and wants Shirou not to do the same even if it may not have any effect on Archer. |

None of the three present versions of Shirou will end up becoming Archer; he's from a timeline we didn't see in the three routes. Since the Throne of Heroes exists beyond time and space, it includes heroes from various timelines who then get summoned into others. |
